Recently, I had the opportunity to work with a graduate student in my lab who was researching the control of gene expression in prokaryotes. (I teach a graduate class on microbial genetics). The topic of her dissertation was controlling the regulation of gene expression in prokaryotes. This was an interesting study and led to a book and an ensuing series of books and articles on this topic (see my book review on this site). Here are some observations and basic thoughts about the topic.

It has been proposed that all life on earth has a genetic control over their development. In this case, the study is focused on the prokaryotic transcript. Prokaryotes are unicellular organisms, but there is an easy way to distinguish between them and other eukaryotic organisms. They have a nucleus. There are some ideas about the function of transcription that are not at all well understood. For instance, it is generally held that, in order to control the production of regulatory genes, transcriptional regulation has to be tightly regulated by RNA or DNA. The results of genetic studies on cultured cells do not support any view of gene control through transcription.

Genomic RNA may act in a way that is inconsistent with expectations. On one hand, we may see transcripts that code for specific genes. On the other hand, we may see transcripts that code for multiple genes. These are inconsistent with expectations and suggest that multiple regulation systems regulate transcripts in prokaryotes. However, it is not known how these systems interact.
One other conclusion about transcript regulation in prokaryotes supports the idea of promoter control. When a sequence is controlled, one or more promoters are active at a time, causing the sequence to move towards the next frame. If a sequence is non-regulated, only one promoter is active at a time. In this case, the genetic system may attempt to control the promoter activity by removing the sequences that are not in the desired position for transcription. There are some examples of such rearrangements in eukaryotic chromosomes.
